Genomic inbreeding of cows of the Yaroslavskaya breed

Abstract. The decline in the population of local cattle breeds observed over the past decades can lead to a significant reduction in genetic diversity. The Yaroslavskaya breed is one of the oldest Russian cattle breeds. Over the past 30 years, the population of its livestock has decreased by almost 15 times. The investigation aimed to evaluate genomic inbreeding of purebred animals of the Yaroslavskaya breed. The study material was bovine semen (n = 27) and cow blood (n = 25). Holstein animals (n = 15) were taken as a comparison group for the selection of genetically purebred animals of the Yaroslavskaya breed. Genotyping was performed using Bovine HD BeadChip and GGP Bovine 150K DNA chips. To assess genomic inbreeding, the inbreeding coefficient was calculated based on the runs of homozygosity (F(ROH)) and the index of standardized multilocus heterozygosity (sMLH). The F(ROH) inbreeding ratio varied from 6.97% to 21.86% and averaged 13.39%. The Wright-Kislovsky formula was used to detect only the consequences of recent inbreeding (1st–4th line of ancestors), which resulted in the formation of long homozygous regions in the animal’s genome. The inbreeding coefficient, calculated on the basis of genome-wide data, made it possible to trace the events that had occurred more than five generations ago. Values characterizing genomic inbreeding calculated from F(ROH) and sMLH correlated with the inbreeding coefficient calculated from pedigree (r = 0.502 and r = -0.486). They allowed for a more accurate estimation of inbreeding in the population of Yaroslavskaya cow breed than the calculation of inbreeding by pedigree.
