GENOME WIDE ASSESSMENT OF INTER-HERD GENETIC DIFFERENCES OF CATTLE

Abstract. With the help of Hudson’s Fst statistics, an analysis of inter-herd genetic differences of cows of Holsteinized Black-and-White cattle from six breeding farms of Leningrad region was carried out. The average milk yield was from 8086 to 10166 kg. For each herd 45–75 cows were randomly selected, totally there were 367 cows. DNA for genotyping was isolated from the blood using a phenol-chloroform method. The animals were genotyped by Illumina Bovine SNP50 v.2 array. SNPs editing was carried out according to the following criteria: minor alleles frequency (MAF) was less than 0.01, the proportion of errors in genotyped SNPs was less than 5%, the reliability of matching SNPs genotypes with Hardy-Weinberg distribution (p was less than 0.0001). As a result of editing, there are 41210 SNPs. Genotyped cows were divided into two sample groups. In sample I, 15 unique combinations of pairs of herds were formed, included all animals. In sample II cows, born from the same bulls-producers, were removed from each pair of herds. When pairs of herds were compared in sample I, the values of the fixation index for inter-herd genetic differences Fst were in the range of 0.0020–0.0120, on average it was 0.0057 ± 0.0001, which is usually less than the known inter-species Fst values (0.002–0.373). When pairs of herds were compared in sample II, the values of Fst were in the range from 0.0030 to 0.0150, on average it was 0.0069 ± 0.0001. The use of the same bulls in the herds, as a rule, leads to a decrease in the Fst values and, consequently, to a decrease in inter-herd genetic differences. On the average, the decrease was 0.0012 ± 0.0001. SNPs genotyping of the cows makes it possible to identify inter-herd genetic differences at the molecular level; Hudson’s statistics can be used to assess genetic differences in other farm animals.
